how do microbes enter the body?
They can enter in lots of ways, because the body isn't 'air-tight'. Air-borne microbes enter through the mouth and nose, or they settle on surfaces that we touch - and then when our hands come in contact with a body opening, in they go (via the hands, or food we eat, etc).
That's why hand-cleanliness is so important to stop germs from spreading.
