What does it mean if you pass by and a guy starts doing a long whistle (like a tune) but he didn't do it when you weren't there?

It means he just happened to start whistling a tune as you walked by…coincidences do happen.

Like others have said, most likely it was just a coincidence… and he just happened to start whistling when you walked by.

Another possible reasons is, he could have been talking about you (good or bad) with friends… and when he seen or heard you were coming over, he started whistling… either because he was nervous, or he was just trying to be funny with his friends.
